On my first roll, I got 5,5,6,6,3,2. I set aside the 5s. Can I also set aside the two 6s in hopes of rolling one more on my next roll?

No. Since two 6s on their own aren't worth any points, they can't be set aside. In this case, you can only set aside the 5s, since single 5s are worth points on their own.
