When you say "If the tuner indicates that you are sharp, pull the head joint out slightly. If it indicates that you are flat, push it in," are you referring to slightly pulling apart the actual joint between the head and body, or do you mean rotating the angle slightly towards or away from my mouth?

They are referencing pulling the actual joint. If you wish to tune using the rolling method (which I do not condone, since better tone comes from having the flute rolled further out), if you are flat, roll out, if you are sharp, roll in.
