You can delete any bookmark in Firefox by right-clicking on it, then clicking 'Delete'. Usually, however, Firefox doesn't create 2 bookmarks of the same page. It only edits them. It sounds like you have the display of Recently Added Bookmarks activated. You can disable it by right-clicking on any bookmark that is not located in a sub-folder, then click 'Hide Recently Bookmarked'.
