An ellipsis in this situation indicates omitted content, and it doesn't discriminate. You can safely remove the semicolon: "A river watering the garden flowed from Eden..." Though you could also keep it if you wanted: "A river watering the garden flowed from Eden;..." However, most readers will find the second option strange, ugly, and unpleasant. You're safer with the first example.
